They are sealed with butyl, like what is used for the taillights. You can buy rope butyl at body shop supply stores to replace it. I had one that did not leak water, but leaked air. I pulled it out and resealed it with new butyl.

You use a non hardening windscreen sealer. It's like a black goopy goo that gets everywhere.

Cool I'll go look for some!! One more question, how does the glass come off? Does the window just peal off or is there a stud at the top and bottom with a nut holding them on?

Quoting transparentdsm:
Pull the interior plastic and you will find 4 screws.

Once you remove the interior plastic trim you will find four 10mm nuts. Furthermore, the only Sealant you should use is the OEM Sealant. It is part no 8609 Super Fast Urethane from 3M. You should be able to source this product from any Bodyshop retailer.

I have attached an image from the FSM to aid you. Using the factory application and method will prevent you from performing this procedure twice.

Also run a garden hose over it afterwards to make sure it is totally sealed, and don't over tighten the nuts or you will have glass all over the place.
